help on GBrowse-2.39 internal server error

Dear all,

    I am new to GBrowse-2.39. I installed the GBrowse-2.39 in linux OS as following procedures:

(1) perl Build.PL --install_base=/var/www/html/soumen/gbrowse
(2) ./Build distmeta
(3)  ./Build test
(4)  ./Build config
(5)  ./Build demo
(6)  ./Build install

After I install it, I can go to the http://localhost/. But I can not go further. The are error like this:

The requested URL /cgi-bin/gbrowse/yeast was not found on this server.

I also do as the guider of tutor to volvox configuration in tutorial.html.

But it is also the same error.

Could anyone help me please? Thank you for your time

Hi Ypfang,

What happens if you go to http://localhost/gbrowse or
http://localhost/gbrowse2?  There should be links to yeast demo
databases.  Do those work?  A typical GBrowse2 link would look like
this:

  http://localhost/cgi-bin/gb2/gbrowse/yeast

Hi Ypfang,

Please keep correspondence on the mailing list.

I suspect when you set --install_base=/var/www/html/soumen/gbrowse,
everything went into that directory, including perl libraries and cgi
scripts.  Please take a look in that directory and tell us what you
see.

Of course, the easiest way to install GBrowse is to not set any flags
during the installation process and accept the defaults, which is a
reasonable thing to do unless you have a need to do something else.  I
suspect your apache config may need tweaking to get your current
installation running.

http://localhost/cgi-bin/gbrowse/yeast/ could not show the pictures.

the typical url for gbrowse2 would be

  http://localhost/cgi-bin/gb2/gbrowse/yeast

what do you see when you go to http://localhost/gbrowse2?  What if you
click on the links for the sample databases?  When you say it "could
not show the pictures", what does that mean?  Do you get text but all
of the images are missing?  Or that you get a blank page? Or that you
get a 500 error?  What does your apache log say?

    I just do it as previous what I do but let any setting is default. Now it works. But i can only get text but all
of the images are missing. The apache log error is /usr/local/apache/htdocs/.htaccess: AuthName not
allowed here, referer: http://shark.abl.ku.edu/cgi-bin/gbrowse/yeast/

Hi Ypfang,

It looks like your system got messed up on failed installations
before.  I assume you are not trying to use an apache webserver that
you built from source, right?  When you do that, it goes in
/usr/local/apache as opposed to the system default locations for web
files.  I suspect that at one point, the GBrowse installer didn't know
where to put some files and put them in /usr/local/apache.  The
problem is, once that directory exists, subsequent attempts to install
GBrowse will also use that directory, because the installer assumes
that if you built apache from source, you must want to use it.

So, again assuming you do not have an apache that you've built from
source, delete the /usr/local/apache directory, and try reinstall
GBrowse (again).

Re: Gbrowse ./Build test errors

Thanks to everyone who responded before! I tried adjusting the ownership settings for the alternate directories (which seemed to be the correct ones as suggested) and this still didn't stop the 403 error. I am not very experienced with apache or sys admin stuff, so I ran out of ideas on what to try next. Any suggestions? Would it be worth trying to unistall Gbrowse and reinstall in case I accidentally did something wrong in this process? Is it possible to uninstall?

Latest stable GBrowse release?

Hi, git seems to show release-2_21 as the latest stable release (if
I'm reading the list of branches correctly). Is that right?
