I cannot find the Additional checks  parameters on zabbix_agentd.conf 
so I think you forgot to include those on agentd on latest (smetest repo)

UserParameters aren't there anymore ?

I don't have this problem:

[root <at> sme ~]# rpm -q smeserver-zabbix-agent
smeserver-zabbix-agent-0.1-43.el4.sme
[root <at> sme ~]# cat /etc/zabbix/zabbix_agentd.conf | grep UserParameter | wc -l
38
[root <at> sme ~]# 

Do you have some error when you manually run

expand-template /etc/zabbix/zabbix_agentd.conf

Sorry... I'm a moron... I looked at agent.conf :o even I know (and write on bug
creation) it should be on agentd.conf.
(it early in the morning here... my brain got a "oops")
